It is possible that this update broke gnome-software, see this upstream gnome-software ticket: https://gitlab.gnome.org/GNOME/gnome-software/-/issues/1488

The "Error marking directory as changed: Permission denied" errors seem to be Flatpak-related.

Downgrading Flatpak to 1.11.3-1.fc35 did not help. So, this is not a Flatpak issue. Feel free to ignore my previous comment. :-)

Bodhi is disabling automatic push to stable due to negative karma. The maintainer may push manually if they determine that the issue is not severe.
