I THINK since 5.6.x I've got this issue: https://github.com/systemd/systemd/issues/1615 If I first logout from Plasma, or I'm using other DE (Cinnamon), shutdown/reboot works without 90 s delay on this system. No such issue on Fedora 23 installed on the same laptop (also with Plasma and Cinnamon).
